Yes, Bach wrote the Preludes and Fugues in the keys he did on purpose.
Every key has it's own personality.  Bach believed that keyboards should be
tuned so that a player could play in any key.  One of the reasons music
teachers have students practice scales, chords etc. is so that they will be
able to play in all keys without a problem.  If you understand the key
system, playing in keys with sharps or flats is no problem.
